Hermes, no doubt about it. Anybody who can be both the laid back Jamacan, and an uptight Accountant and Bureaucrat has as much potential as a character as any of the main characters. Seasons 4-5 were brill, but one thing they got wrong was Hermes' character became thinner as the episode advanced along. The start of 'Bend Her' was good, though.
Amy comes second. She never got much depth of character the way that say, Leela did. They did a good job with what they showed, but it'd have helped to see more of what she got up to around the Planet Express office if nothing else, i mean, Farnsworth said she was mostly for her blood type, but he must have thought she was good for something else there, too. She is an engineering student after all.
Farnsworth had limited time on screen, but was as well characterised as any character, IMHO. I call him the fourth main character.
In fact, its hard to think of a badly thought-out character on futurama. Its cast is smaller than many shows, but it puts more into them than most live action, even. Characters have always been its great strength.
