I'm going to say Space Pilot 3000. On the other ones, you see other parts of his body besides his shadow (i.e. the eye stalk and in TWoF, his whole body) in just SP3K, you only see his shadow.

More specifically, The Why of Fry, because, for those who watched the episodes in order:

In Space Pilot 3000, we see Nibbler's shadow and are given no explanation for it.

In Jurassic Bark, we see Fry's shadow and are given no explanation for it.

The Why of Fry explains them both, so it is the odd one out, maybe.

Andy, start laughing, at yourself as well. All are wrong. And Jicannon, Nibbler didn't time travel in either of those episodes. Infact, he's never. He's just that old.{Look at TWoF and Nibbler says "In 1000 years, I'll get right on that", showing he didn't time travel}.

How about the most obvious? Nibbler didn't appear in either Jurassic Bark or Space Pilot 3000, except in shadow. The Why of Fry is the odd one out, because he was a major character in that episode.

Jurassic Bark is the odd one out. Nibbler gave the alias I.C. Weiner for the pizza delivery to Applied Cyogenics in TWOF and behind the scenes in SP3k. I imagine the hint "Seymour" would refer to the Seymour Asses pizza delivery in Jurassic Bark; significance being that a fake name was the common link.
