in FOABT bender is in command of the other robots
in WTBR Kiff in the end is in command of the buggalo(this is already falling apart)
in TWOF the nibblonians are in command of fry
Idk like I said I know this is wrong but maybe it'll get somebody else thinking

FOABP: Robots (robots dont age, so they could be very old)
WTBR: Martians (they look old, at least)
TWOF: Nibblonians (Nibbler is at least 1000 years old)

wait, nevermind. i forgot sbout the clue...
commanding... hmmm...

maybe if i combine two of mine:
FOABP: RObots are lead by bender/other robot/robot elders
WTBR: Martians are lead by the one main martian 'chief'
TWOF: fry is lead by nibbler/nibblonians

Going waaaaaaaaaaaay out on a limb here...

In each episode a sound or alert is used to command/notify people.

FOABP:  2 sound blasts are used, one to signify a human alert and another to signify their human-hunt.
WOF:  The nibblonian blows a horn to start the Feast of a Thousand Beasts
WTBR:  The "Dinner's Over" sound that is heard that commands the sand-storm.

EDIT: Actually, since starting tomorrow I'll be in New York until Friday, I'll accept Drippy_Taco's answer because it is pretty close to the correct one.

 The actual connection was that they all feature someone playing a musical instrument to command others:
 FOABP - Robot 'plays' horn (which makes Apple Mac startup sound) to signal the beginning of the human hunt.
 WTBR - Singing Wind plays a whistle to start the martian throat singing tornado.
 TWOF - Nibblonian plays a trumpet (badly) to start The Feast of 1,000 Feasts.

 So your turn D_T.  :)
