"Mind the Keeler Gap" had me chortling stupidly.
But there are too many to recall.

Well, I thought the aleph-null-plex (aleph-nought-, aleph-zero-) joke from Raging Bender was pretty funny. Where is a 'number' corresponding to infinity, well one of the infinities anyway (the smallest one). But, technically that's a math joke not a science joke. [Note the cameo from the number 9 guy.] The 'Fry hanging from the segments of a giant digital clock' gag in Xmas Story is also pretty good but that's not a science joke either, its a technology joke.

... But, technically that's a math joke not a science joke. You are technically correct, sir; the best kind of correct to be. The 'Fry hanging from the segments of a giant digital clock' gag in Xmas Story is also pretty good but that's not a science joke either, its a technology joke. Huh. I thought it was a reference to an old Harold Lloyd gag from his 1923 silent film, " Safety Last." I'll just... ooze back out under the door now...

Uh, it is. That doesn't prevent it from being a joke (i.e., there to get a laugh, not because the plot requires it). The 'technology' bit refers to how large outdoor clocks have changed from analogue (with hands that rotate) to digital (segments that appear and vanish). Actually another technology (which is really just applied science) joke is... Bender: [shivering] It's so cold, my processor is running at peak efficiency. from Bender's Big Score.

My favourite has got to be "with windchill, its 20 degrees below absolute zero" in The Birdbot of Icecatraz.... and the additional comment by DXC in the commentary..."take that physicists! A blow to your precious logic!"
Without ruining it too much. Wind chill requires wind, and wind requires energy, and absolute zero requires no energy, so wind would actually make it warmer. But still very funny.

I knew that....who says I didn't?...*shifts eyes right and left*
That just makes DXC's comment even funnier...I just thought he meant about it being below absolute zero...
For which you would somehow need negative energy.

One of my favorites is in 'A Big Piece of Garbage' When they're using the Smell-o-scope Fry: as long as you dont make me smell Uranus. Haha! Leela:I dont get it? Farnsworth: Sorry fry, astronomers re-named that planet in 2666 to end that stupid joke once and for all! Fry: Oh, whats it called now? Farnsworth: Urectum Always tickles me! i Suppose thats also not a science joke more astronomy than anything..still pretty darn funny!
