Before he worked at PE and had a name he was kind of like a Sal character.  Just showing up a random jobs like at the Beasty Boys Concert in Hell is the Other Robot.

Scruffy is an add on, like Sal, or Cubert and Dwight. Just like in the Simpsons, Ralf will always appear when something stupid must be said.

The PE building is pretty big, when you think about it.  I can see how it'd be possible for no one to notice Scruffy until the 3rd season.  He could be hanging out in the boiler room, or the underground lava room, for all we know.  The Professor hired him, so I'm sure he at least knew who Scruffy is.

Even if the Professor hired him Hermes would be the one paying him.  So he should know him and what he should be doing.

Maybe Scruffy is afflicted with some odd condition that makes everybody always forget about him, and vice versa.  Perhaps he was involved in some kind of accident with a memory ray.

If Scruffy was around all the time, he wouldn't be that funny. His character is too shallow.

Scruffy's a lot funnier when one knows less about him.  All we know is that he's the janitor and he likes to read porno mags in his spare time.  Anything beyond that just doesn't seem that funny.  His character is shrouded in the randomness of his lines.

Scruffy seems to be in the background before they go to kill penguins on Pluton in a "The Birdbot of Ice-Catraz".  So we know he is an Environmentalist in his spare time.

To expand on the offical explanation a bit, whenever he shows up, he slows the show down, and the writers found that they can normally get three (or so) jokes in the time it takes Scruffy to make an appearance.
