In these new episodes to come, are the writers going to forget she graduated from Mars University?  Are the writers going to eventually forget she's now Dr. Amy Wong?

We all know TV Shows have a history of continuity errors and forgetting important events.

Futurama, surprisingly, has been pretty good about continuity. Or at least, better than The Simpsons. (i.e. Sideshow Bob being reformed, and then being evil again in the next episode) I don't think the writers will forget that Amy's a doctor.

Of course, there's no guarantee that the Professor will remember!

Speaking of continuity, one thing that was never explained was how Bender went from being the chef to Assistant Manager of Sales.

I always figured it was a fake title they could give him so he would have a job but stop cooking highly lethal food.

Probably involved a pay cut to something like less than minimum wage + sales commission. And since Bender probably never sells anything it's probably less than pay than being a chef. On the upside it may give him more time for his highly profitable life of crime.
