The mutants are pobrably afraid of living in an abandoned city.They get their stuff from what is being flushed down the sewers.So they probably thought that there was nothing left in Old New York.Plus,if you check "Space Pilot 3000",where Fry tells Bender his first date with his ex-girlfriend,the ice melted down to which there was a shark and large mutant octopus.Maybe that's why they hadn't thought about living in Old New York.

Helloooo, they're MUTANTS.  Where have all mutants lived since the invention of sewers?  I'll give you three guesses (think Ninja Turtles). Mutants have to live in the sewer, they are bound by story-telling tradition. I think it would be creepy if they lived in Old New York. A whole city of mutants. That sounds more like X-Men. I guess I'm saying I'm comfortable with them in the sewers, and as Fry astutely pointed out about TV audiences in When Aliens Attack: "Surprises scare them, and unexpected things make them feel stupid."
