Did noone notice scruffys death so far? He broke his spine in 2D Blacktop and was hastily put into a coffin by Prof. Farnsworth. However, according to the info sphere, he appeared in later episondes: http://theinfosphere.org/Scruffy#Appearances

Is there an explanation?

I think you confused Professor's tool box to coffin. He didn't die, he just got hurt really badly. For the comedic purposes.

That's the perfect explanation. Freeze-framed it and you are right, the toolbox is visible a little earlier. However, coffins are easily to be confused with toolboxes:

Scruffy is really a figment of Bender's imagination.  Watch the episodes and notice the responses in the eyes of the characters.  Also note that Scruffy only appears in scenes with Bender... even the Scruffy with the brown mustache in season 1.
