I've seen it mentioned a few times that the scene in "Kif Gets Knocked Up a Notch" where the Planet Express ship get swallowed by the Nimbus looks a lot more like a scene from You Only Live Twice, rather than Moonraker as the commentary track states.

  However In BWBB, unless I'm quite mistaken the Spike Lee reference with Colleen and her boyfriends is from She's Gotta Have It and not Do The Right Thing.  I don't really remember any dinner scene in DTRT, but the whole premise of She's Gotta Have It is a woman with multiple boyfriends, in which all three (Mars, Jamie, and Greer) have Thanksgiving dinner with Nola.

Both are great Spike Lee films, and its a complete shame that She's Gotta Have It is not in print, but I'm pretty sure they got their "joints" mixed up there.

Any other movie reference goofs besides these two floating out there anywhere?

I think that the first scary door scene references 1984, but that's a book. Errr..... The scene with bender pimping in season two was thought by the creators to be a reference to a specific film, but it turned out the line wasn't in there.
