In the episode "Fry and the Slurm Factory" when Fry jumped off the tour boat he asked Leela to help him because he couldn't swim.  Flash Forward to episode, "The Deep South" and it seemed in that episode, Fry could swim just fine.

He wasn't swimming in The Deep South, he was just walking beneath water.

In Fry and the Slurm Factory as well as in The Sting, he was swimming in substances that weren't water.  To quote him in The Sting, "Help, I can't swim in jelly as far as I know."  I'm sure he can swim in water given the chance, but anything besides that and he's a goner if Leela isn't around.

But in the deep south, he was given the anti gravity suppository, so he probably didn't need to know how to swim

It wasn't anti-gravity, it was a pill that would suppliment their oxygen needs so they wouldn't have to breath underwater.

No it wasn't. It was anti-pressure pill, so he wouldn't be crushed.  He got his oxygen from a plastic bag with a silly straw. And then later from the Atlanta made breather thingy.

To the title question:
In water, probably.
In anything else, he thinks not.

Yeah, I agree. He seeemed fine in water, but everything else, he would have died..
