in the route of all evil where do the giant net and the machine gun come from

The professer says he had the net installed for catching giraffes.  The newspaper machine gun is probably a modification of the laser gun Fry used in When Aliens Attack.

i remember the giraffe net thing but the paper machine thing was somewhere on the side of the PE ship and the turret is on the top

1) Farnsworth is a crackpot inventor, with future technology beyond our wildest dreams.

2) It was simple modification of the torpedo tubes.

Conclusion: The gun was always there, we just never saw it before.

but the machine gun is actually a gun while the torpedo tubes are big holes in the walls

The still used the torpedo hatches in the front of the ship. Some mechanism swung the tubes aside and extended the gun.
