its in the title. zoidberg's favourite restaurant is the garbage can

I wouldn't say 'favourite'. The reason that he spends most of his time eating garbage is because it's easily accessible and it doesn't cost money. He'd eat better if he could.

Given Zoidy's financial status, or lack thereof, it would seem unlikely that he could afford that diamond studded water tank on his own. I assume that the Professor put up the cash for some reason (possibly because of their long working relationship. Or maybe because his brain just stroked off for a second).

the excuse from the commentaries is that by that early stage they only had him down as being a bad doctor

Can't... or didn't?

You'll find they didn't plan a lot of facets of the show. Some parts of it just grew organically. Like Zoidberg's decent into filth.

How? Their sleeping quarters didn't play any role in the plot whatsoever. Heck Zoidberg himself didn't play any role in the plot (apart from holding the door open).

So? She never saw his quarters, Bender never talked about it, Bender's quarters had no impact on that plot-element whatsoever (besides he spent most of his time in the bar anyway).

But your claim was that Zoidberg bunking with Fry, Leela and Bender would've changed the overall plot of the episode. It wouldn't. Zoidberg could've been sleeping in the swimmingpool and it wouldn't have changed anything.

Zoidberg was entitled to a fancier room because he had been with Planet Express for longer. Either that, or tanks cost much, much less than rooms.

Easy, the Professor's state room came with a fancy aquarium, and he decided to get rid of the fish and give it to Zoidberg.  That's even cheaper than getting him a bunk on the Fiesta Deck.

I like Nerd-o-rama's explanation.  That would certainly be in-character for Farnsworth.

The whole scene is really just a joke about how companies treat their employees: the owner of the company, the company doctor, and the guy in charge of accounting and legal all get fancy accommodations, while the three newly hired employees and the intern get to share a room on the Fiesta Deck.

Maybe the cruise line put up Zoidberg for free because they thought he was Farnsworth's pet.

Or maybe the producers hadn't started with the "Zoidberg is poor" jokes yet because Zoidberg wasn't poor yet.  He was new to Earth, had a lucrative medical practice, and hadn't yet made the disastrous seafood-heavy investments that would ruin him financially.

I believe that the commentary said that they hadn't thought to make Zoidberg poor yet, that new development in comedy comes later in the series.

But for the in the series explination, I'd say the Professor got it for him.

He'd been working at Planet Express for ten years by the time of "Insane in the Mainframe," which would mean he would have been there for about eight years by AFTR.  So he wasn't that new to Earth at the time.

Zoidberg could have been rich at the time of AFTR.  Knowing him and his terrible self-control, it's possible that he blew all his money on some scam.  Or maybe he just saved up 8 years to get that tank on the Titanic.

Nerd-o-rama's explanation makes the most sense and keeps in character with Farnsworth and Zoidberg.

This is the best explanation I've seen so far.

Seriously, it was a first season episode. Do you think they have every kink of a character worked out in season 1? No. They even said themselves in the commentary that they hadn't decided Zoidberg was poor at that point and if they wrote it now, he would be in the fiesta deck with the rest of the crew.

Now excuse me while I polish my war axe. For later use.

Actually, all cruise lines have been giving Decapodians free tickets and/or cabin upgrades since they helped put down the great Sardine uprising of 2218.

Or:  Dr. Zoidberg got a huge kickback for sending a record 2,500 Australians to the forced labor planets of the Granubian system.  He had his choice of a free cruise with all the trimmings, or nothing.  He at first chose nothing, then Hermes hit him with a crowbar to help him change his mind.

Maybe Zoidberg pretended to be rich.  Or maybe the Professor felt so bad for him being poor, he let Zoidberg hang on the top deck.

Nerd-o-rama's explanation, or...

It's a part of Zoidberg's employment contract, which was made up by the previous bureaucrat who figured a doctor would insist on such perks.  It's the last good deal Zoidberg ever got....
