I have to think why there was never an episode where the crew entered the river behind the professors house with a boat or something.there was this glass roof access to the river and they never used it. or am I wrong?

No, they never used the river in an episode. Too many whales looking for humans to eat I guess.

Correct my if im wrong, but isnt that the Atlantic Ocean that the PE building is on, since in The Deep South, they leave the building & fly straight out across the water to the exact center of the Atlantic Ocean?

It's one of the rivers around Manhattan. ie Hudson River or East river. Personally I think it's the Hudson, based on the evidence I posted in this thread.
