They are thinking about the line they have to say, and to make sure they say it right and in the right voice.....

When Billy West has to have conversations with himself i wonder if he ever gets confused and mixes the voices all up.

They are probably thinking about their up coming line and how they should deliver it.And I don't doubt that Billy would probably mess up some of the lines.

Don't they record each character seperately because they sometimes overlap? (For Billy and John, that is)

Well, it is done both at the same time, in at least one case on a totally different show. On a Simpsons commentary somewhere, they say that Harry Shearer sometimes records his Mr Burns and Smithers conversations doing both sides in one take.  As for Futurama, I would guess that it depends on the individual voice actor as to whether they could handle it.  I think (with absolutely no scientific basis) that Billy West could. I have no opinion on DiMaggio. How often does he talk to himself, anyway?

Now that I think of it Billy is talented enough that he probably wouldn't mess up with the voices all that much.
John does Bender(as most of us know) and a bunch of characters that have like one liners or short showings. And in one of the commentaries he like mentioned that he like doesn't get to talk to himself as much as Billy but when he does he messes up a bunch.

Yes, and that indicates that it is done in at the same time at least once in a while.

Bendless Love, the episode that DiMaggio won an Annie for, is probably the best example, in which he plays Bender, Flexo, Sal, Joey Mousepad and Elzar, and there are a few scenes where Bender converses with Sal and Elzar. There's also Fry & The Slurm Factory where Bender talks to the famous transvestite robot.  ;)

John Dimaggio isn't as experienced in the voiceover work as Billy West, so he might do more screw-ups. That said I don't think it's that difficult for these guys to switch between voices, I mean it's what they do for a living. Billy and Maurice would have no problem doing so, afterall they do it often on the audio commentaries, Maurice does HG Blob, Morbo and Lrrr within a couple of seconds to demonstrate how different the voices are (the really aren't  ;) ).

By the way, the vicar in All My Circuits sounds nothing like the head monk from Godfellas.  ;)

Besides - listen to the in-character DVD commentaries in Season 3. It's obvious that Billy and John really get into their roles as certain characters.

This is going to sound ignorant, but what other voices does he play? (besides Fry)

Professor Farnsworth, Doctor Zoidberg, Zapp Brannigan, Leo Wong, Smitty, and Richard Nixon's head are the ones that I can think of.  There are probably a few others.

There are lots of others - he also ocassionally does some sub-characters in certain episodes, such as the teacher from Mars University and other very minor roles.

Being the loser that I am, I'm waiting for the U.S. release of the third season. So they have commentaries with just the characters? That's so awesome.

Actually it's just Billy West and John Dimaggio who does that. The rest of the commentators use their usual voice.

The particular episodes are:

It's commented on in the commentary for 'Where No Fan Has Gone Before' that William Shatner and Leonard Nimoy were the only two voice actors (guest or otherwise) who were ever allowed to record together because they wanted to keep the interaction between them genuine.  The actors are usually split up to make it easier to control the direction.
