Fry getting dropped out of the spaceship at the end of The Cryonic Woman... Oh wait, you said best? Ok...

Meeting the mutants for the first time in I Second That Emotion.

The whole Apathy Party scene from A Head in the Polls.

Fry and Leela in the doorway under the mistletoe as Robot Santa fires a Tow Missile which hits the parrot saving them.

Fry's arm getting chopped off by Dr Zoidberg and then Fry continuing to use it as a weapon in Why Must I Be A Crustacean in Love?

The whole Near Death Star escape scene in A Clone of My Own.

The entire fishing scene in The Deep South (I cant pin-point one part, it's all gold).

The Poppler song from The Problem With Popplers.

Dr Zoidberg getting trapped as the guinea pig in AOI I.

The whole gigantic Bender vs Dr Zoidberg fight scene in AOI I.

The Leela pushing the Professor to his death scene in AOI I.

Bender’s rant about discrimination against him in War Is The H-Word.

Fry and bender terrorising the defrostees in The Cryonic Woman.

You're missing a few episodes off your list there.

I love the birthday song in 'I Second that Emotion', particularly Fry's "And you smell like one too" line

The sequence on the neutral planet in 'Brannigan, Begin Again' ("It's a beige alert", "If I don't survive, tell my wife "Hello"", etc)

Flexo's beard and the whole "Mirror, Mirror" thing that comes with it in 'The Lesser of Two Evils'

The "out of order", rotating, black obelisk thingy from '2001: A Space Odyssey' in the background of 'Put Your Head on My Shoulder"

Hermes' song in 'How Hermes Requisitioned His Groove Back'.

Lrrr getting high from there being something funny in that hippie in 'The Problem with Popplers'.

"There he is. Seize him" "Who said that?!" from 'Anthology of Interest I'.

And I think my absolute favourite would be Fry's screaming when Leela turns out the lights in 'Anthology of Interest I.

If I had to pick a number one, it would be something from the Neutral Planet. So. Freaking. Hilarious. There are a lot of gems from that episode. "Search them for paper. And bring me a rock." "One day, we'll look back on this and laugh. Ha ha ha ha!"

Others that stick out include:
"You're lonely, I'm lonely, but together, we're lonely together".

The song at the end of Requisitioned. Also from that, the locker scene with Morgan Proctor ("What is this, high school?" "LOCKER CHECK!")

The Professor's "That'll do it" line about depressurizing the ship in Deep South.

The Sailor's Hornpipe spoof in Popplers. Also the last scene with Lrrr and Free Waterfall Jr. Also, "You're vegetarians. No one cars what you do."

"The tracks end here." "Thanks, eagle-eye." from Honking. Also, the whole Bender-chasing-Leela scene, really epic.

Check.

Quote

   -Hermes' song

Check.

Quote

-"You'd sacrifice a beautiful woman to save a moderately attractive monkey?"

Actually, I prefer the "Wingus & Dingus" bit from the same episode but close enough.

I Second That Emotion
-Bender flushing himself down the toilet (mostly just the wave he gives himself as his torso flushes his arm)
-The introduction to the mutants

Brannigan Begin Again
-"Tell my wife, 'Hello." (Or anything with the Neutrals.)
-Zapp asking Leela about bras and girdles

A Head in the Polls
-Nixon telling his beloved dog Checkers to SHUT UP, DAMN IT!

Xmas Story
-"You're lonely and I'm lonely, but together, we're lonely together."
-"Homeless robots, too poor to afford even the basic alcohol they need to fuel their circuits. Is there anything sadder? Only drowning puppies, and there would have to be a lot of them."

Why Must I Be a Crustacean in Love?
-"No, make up some feelings and tell her you have them" (and anything involving Fry teaching Zoidberg to court the ladies).

The Lesser of Two Evils
-Fry telling the story about his "girlfriend," and Leela admonishing him to always finish his stories a sentence earlier
-Zapp singing the Miss Universe song

Put Your Head on My Shoulder
-Leela saving Fry from his horrendous Valentine's Day date
-The entire scene in the car dealership ("No dog food for Victor tonight.")

Raging Bender
-The entire scene in the movie theater, but specifically the voting part: "I"m almost positive you did."

A Bicyclops Built for Two
-Everything with the internet; that's one of the coolest episode openings ever.
-Leela slapping Fry for being offensive to her people
-"The corner!"
-The ending, with Leela wondering how many planets there could be; that music cue just makes it for me.

A Clone of My Own
-The tribute video the PE crew makes for Farnsworth
-The Professor's goodbye to the cruel world
-Bender trying to shock the Professor awake: "Young people use curse words!"

How Hermes Requisitioned His Groove Back
-The song
-Bender discovering Fry and Morgan in bed, and saying that it explains that dwarf in his book club who steals his opinions

The Deep South
-Zoidberg's house burning down underwater, and how Bender's cigarette causing it just raises further questions
-Donovan's video about Atlanta: "And also Jane Fonda was there."
-Fry and Leela arguing over whether or not he has ocean madness

Bender Gets Made
-Everything with Leela's temporary blindness...really, that's the only part of this episode that I find consistently amusing.

Mother's Day
-"Leela bring fire?"

The Problem With Popplers
-The whole damn episode, really, but specifically: Linda announcing for the whole Lrrr-eats-Leela thing ("Brought to you by Fishy Joe's. Ride the Walrus").
-The entire Nightline-like interview of Fishy Joe and Leela and Free Waterfall Jr.
-Seriously, though. Like, the whole episode. I second every nomination that anyone made for anything from this episode.

Anthology of Interest I
-The entire second segment

War is the H-Word
-Farnworth's advice about eating hearts to gain rich, tasty courage
-Sexlexia
-"Leela...man. Le man. Lemon!"
-Zapp hitting on Leela/Lemon
-Fry admitting to his crush on Leela to Leela, and her asking if the girl is blonde, or Chinese, or cyclops...
-Again, I kind of could nominate the whole episode...

The Honking
-"You'll like being dead..."/"That's what they said about being alive!"
-Bender's tired hysteria at what the hell is happening to him after he gets back from the castle: "I'm scared!"
-Leela asking Fry to help her because she thinks Bender broke her foot--and his subsequent jealousy about it
-Really, everything where Fry acts like a jilted lover and Bender tries to convince him that he really, really wants to kill him

The Cryonic Woman
-Leela reintroducing career chips, and Fry's complete befuddlement
-Bender and Fry in the cryogenics lab
-Michelle threatening Fry with a long, boring talk about their relationship

-Bender's dating service

A Bicyclops Built for Two
-The PE crew playing video games
-The Leela-Alcazar wedding
-The ending

How Hermes Requisitioned His Groove Back
-Hermes and LaBarbara working in the 'spa'
-Hermes trying to commit suicide
-Hermes' song

The Deep South
-Zoidberg's house burning down underwater, and how Bender's cigarette causing it just raises further questions
-Ocean madness

Bender Gets Made
-Bender's fake accent

Mother's Day
-'It's my invention, we do it my way!'

The Problem with Popplers
-Bender and Fry selling Popplers
-'Hey, you aren't the guy who delivers the rat droppings!'
-'Okay, we won't eat you!'
-Leela, Waterfall, and Fishy Joe on the news'
-Pretty much all of the scenes in the Madison Cube Garden
-The entire episode is great, and it's my favorite of the second season. It's a perfect take on environmentalists and animal rights groups.

Anthology of Interest I
-'Dial L for Leela'

War Is the H-Word
-Zoidberg as the army doctor
-Fry becoming Kif's assistant

The Honking
-Zoidberg's make-up prescription ("It just so happens I have my Mary Kay sample case!")

I second Bender's dating service in PYHoMS. I also want to throw those scenes in the ring:
I Second that Emotion:
Fry: Is those another one of those experiments that crosses the line mankind is not supposed to cross?
Professor's gesture implying: A little.

A Head in the Polls:
after the salesman having offered $50 for Fry
Fry: "My clothes alone are worth 50 dollars!"
Salesman: "Deal."
Fry sitting naked on the couch.

Also Bender's nightmare (I thought I even saw a 2!)

My list is far from over though... stay tuned.

Bender's self-credit on Nibbler's birthday cake.
The suburban legend of sub-mutants.
Substituting Leela as an unspoiled virgin.

Bender raising the level of his antenna to gesture towards his dissatisfaction with the crew at Planet Express while he is still just a head.

Watching Fry try to choose between the parrot and the 500 lizards. "Yes. Yes! YES!. The parrot!"

Fry getting his arm clipped off by Zoidberg.

Fry searching for Flexo in Leela's underpants drawer.

The epilogue at the end of "Put Your Head on my Shoulder".

Bender trying to make catchphrases during his battle with Destructor.

Fry falling into a pitfall on the hill... that has a hinge...

Fry's entire speech in dedication to the Professor. Especially love the professor's expressions.
The one Near-Death Star security robot shouting "Get them!"
The one gate robot loosing his "arm".

Bender screaming to Hermes "DO A FLIP!"

The mermaid problem.

Leela trying to reboot the Planet Express ship with Nibbler's eyestock.

The newspaper headline in "Anthology of Interest".
Leela's method of making Fry not tell about her murders.

The cynic robot military surgeon.

Fry ends up inside Bender's chest cavity when Bender is cured of his werecar status.

After rewatching a couple of Season 2 episodes, I found some more gems.

Raging Bender:

Professor, petting the dead brain slug that fell off Fry's head:
"Poor little fellow starved to death..."

How Hermes Requisitioned his Groove Back:
Bender with Hermes ready to jump off the planet express building:
"Do a flip!"

But most of all:
The Lesser of Two Evils:
Flexo: "Hey Fry, think fast!"
Fry coughing.
Flexo:"Get it? It's chlorine!"
Dr. Zoidberg laughing. "It's funny because it's poisonous!"

Bender Gets Made:

Professor to Bender: "Better yet, I'll build someone to fill in for you! Some kind of gamma-powered mechanical monster, with freeway on-ramps for arms and a heart as black as coal...!
Bender: Well, if that new guy can't handle things, give me a call.

Leela (seeing a blurry image that looks like Bender): I think it's Blotto, that gangster I saw when my patch fell off! (her vision clears to reveal the Professor) Professor?! Where were you at 10pm last night?
Farnsworth: Where am I now?

The ending of bicyclops.   It's easily one of the most touching moments in the series.  Leela's voice, the music and the zoom out into the stars just really tug on the heartstrings and comes off as both sad and hopeful.  (My sister rarely gets emotional about television shows, but it was enough to get a non-sarcastic "awwh.." out of her.)

"How many planets can there be?"
