The most obvious one, in "Parasite's Lost", is the "Ballroom".
"Jurassic Bark" is the first one that comes to my mind as far as background jokes go since I didn't realize it until a few years later. I swear there are so many different aspects that could be taken when interpreting Fry's protest sign.
In "Into the Wild Green Yonder", in the last meeting of Fry and the Legion of Mad Fellows on Mars, you can see that just before the Martians abondoned their land, one had enough time to sketch the fate of their civilization into art on the wall.

I think that's probably the funniest sign gag in the whole series. It's just phrased so matter-of-factly that it always makes me laugh. And this doesn't really qualify as a joke, exactly (though various examples in the series have amused me from time to time), but I like how a lot of the character acting in Futurama is reactionary. Like Leela shuddering during the "Bee Happy" segment in "The Sting", when Zoidberg suddenly pops up behind her, singing. I like the little touches. I like that the characters react to what's going on around them, like you would expect in live-action shows. They don't just freeze when another character is speaking; there's still a lot of body-language and subtle reactionary stuff going on in the background.

I like the sign in "I Dated A Robot" reading "If your food is not reasonably clean, please return uneaten portion for a partial refund" (or something to this effect).
