Somebody must know how to clarify this for me. Is there an alternate fry stuck in the infosphere with the brains for all eternity as per 'The Why of Fry'?

No. Before I start saying why, I think  this will explain it alot better.

fry (fry 1) was teleported back in time from the info-sphere, and he tips the other fry(fry 2) into the tube. When this happened, fry 1 was destoryed. So When fry2 came to the future, he did exactly what fry1 did up 'till the time he entered the infosphere. fry2 set the bomb, and he was able to escape since his 'scooty puff sr.' did not break.
I hope this answers your question.

(or am I an idiot?)

If Fry doesn't go back in time, then he can't tell Nibbler about the Scooty Puff Jr., but if he does tell Nibbler about the Scooty Puff Jr., then he doesn't get trapped in the Infosphere, but if he doesn't get trapped in the Infosphere, then he can't go back in time.

It's a paradox.

No, a paradox is what happened in Back to the Future II when Emmet Brown stumbled across his 1985 self.

I hear the word "paradox" branished around all the time, does anyone have a link to an explanation, though what David A said suits me fine.

EDIT: So does xanfor's, which one is right   :(

'Paradox' as used in time travel is this. 'Paradox' as used in my above post is this.    ;)

Surely you remember the episode 'The Farnsworth Parabox'?
