If the employees of Planet Express (and that old cat woman) owned all shares of the company between themselves, who was driving the price up and down at the end of the episode?

Fry. the stock gained or lost value based on what he said.

For example, if I owned a company that was publicly traded, and told everyone that I was going to take the company's money and buy myself a huge hot tub, the stock price would go down. If I said we were going to spend more money on product quality, or something, the stock value would probably go up.

Yes, but the price goes down because people think your idea is stupid and they are not willing to pay as much for the stock.  Prices aren’t just set—they are set BY something.  When you ask the price of a company, you’re really asking what it was last traded at.  For a price to change, there has to be trading.  If a stock moves at 0 volume, the price remains stagnant.

Since Fry, Leela, and the others were the only people who held stock, and they weren’t trading it, there was no way for the price to change.

also, perhaps the way stocks are operated have changed over 1000 years...

I agree with Gambit, also i think you're looking to hard into it. No offense, I just think its a cartoon so therefore most rules etc are void!
