'cos they're hip and trendy!!  Nah...I dunno, that's actually a good question.  They only bring it to light in space pilot 3000 and Episode two:the series has landed.  You bring up a good point which I must ponder over for several days...

When it was a one-man business (after his previous crew were killed) it was probably easier just to scamper around in his PJ. When he hired Fry/Leela/Bender force of habbit or senility probably was the explanation.

Then again, with Farnsy's modern opinion of modesty, he probably just don't care.

The explanation for the slippers was that he was senile, so I guess the same explanation still stands fof pajamas.

I know the commentary mention it in somewhere i think it was season 1 in a big piece of garbageanyway you all talk as if its not normal to always wear your underwear i know i always do and all the women i know do too and the clubs they work in actively encourage it haha

I had more or less forgotten that the professor's wearing his pajamas. I have always thought of it more as a lab coat. Perhaps it functions as both?

Oh yes. The professors sexy passive-aggressivness. As said in some other professor thread "I love it". He's a kind man although as all oldies should be he is negative and senile. And the shining positive moments as best seen in "Xmas story" when he is naked and hughs Fry. Oh my yes.

There was some comment in the commentary for AOI2 that the characters in Futurama correspond loosely, not only to the Wizard of Oz, but also to Gilligan's island, so it makes sense, sort of.
