I've noticed that on the Season 3, the chapter stops don't correspond to the act breaks, whereas in S1, 2, and 4, the theme song and credits are separate chapters, with the three acts as their own chapters, but in Seson 3 there is overlap of the acts, theme song and credits, so the chapter stops don't make as much sense.

Is this a production error that has been fixed? Or is everyone's like that? Or am I alone?

Perhaps they were just experimenting with the scene selections for this one, but it does break the continuity of the sets, seeing as how Season 4 so far seems bach to the original way.

What gives?

For Instance, referencing the Anthology of Interest episodes (purely for the fact that it's a new storyline in each act)
In S2's AoI, the 3 stories/acts each have their own chapter stop, with the theme and credit being the bumper chapters as usual, making 5 scenes.

However, in S3's AoI2, Chapter 1 contains the theme and the first half of the first act (Bender turns human), and Chapter 2 starts in the middle of that first story, Chapter 3 contains the entire middle story (Life as a video game), but the third story (Wizard of OZ parody) gets split like the first one, with most of it in Chapter 4, but with the last few minutes of it in Chapter 5 with the credits.

Why is this?

*Edited because I'm dumb*
Well you can still skip through to the act you want really, I thought you ment that there were only three scenes you could select(I usually just watch the entire episode), and two of those started in the middle of acts. The beginning of each act can still be watched by skipping through scenes. I guess Fox home video assumed two things, that it was stupid to have a 28 second scene, and that no one wanted to watch just the credits alone. Why it was changed back in season 4 I don't know, but it's not that big a deal really. I wouldn't worry too much about it.

You know there's someone out there somewhere that just wants to skip to the part where Bender is a ginormus human blob in AOI 2 (which is around where one of the scene breaks is).

That would make sense except the act breaks ARE the commercial breaks. Where the screen goes black for a second or two is a subtle (insert commercial break here) sign. The chapter stops for Season 3 seem almost haphazard, but consistently so.

It's just that S3 is the only one set up like that, or else it wouldn't be an issue.

Look at my post above. I edited it as you were posting, so there may be some confusion.

Hahaha. Funny, kinda makes sense, but still inconsistent. And plus I like it better the regular way.   The S3 format is somewhat annoying, but tolerable.

I was mainly curious if mine was the only one, or if they fixed it in later releases, and whatnot.

Well, who cares? It's a 22 minute show, why would you need to start watching from certain points? I have never used scene selection, and I doubt many people have. A bigger problem about inconsistencies would be S4 packaging. Thats a difference you notice.

What's wrong with the packaging?   Outside voice: "Yeah, I LIKE the packaging!"

Aside from the fact that it likes to warp....
