1. The emotion chip has a lag depends on the joke. At one moment when the mutant appear Leela screams, and after a few seconds the chip beeps and only then Bender gets scared. A frame later they both raise their arms for defence in the same time. I know you're going to say that its probably the technology and all, but it bugs me.
It's most likely related to Bender's emotional state. At first Bender is calm, so the initial "scare impulse" takes a few seconds to change Bender's emotional state. After that he's already scared, so subsequent impulses are processed much faster.
2. Bender said "The first thing I had to do is to get the toilet seat up, that was the first annoyance, am I right men?". Then, when he tries to flush himself down the toilet he says "What did these humans design it for, anyway?". There is some incoherence here.
Not really. Bender is lazy and selfish, for him it's an insult he have to do something before he can flush Nibbler and he ask his fellow males for their support in protesting this grave injustice.
3. This bugs me the most - Leela's mother got tentacles as arms. But when she appears during the song of Elchupenibre, she has normal arms. So, huh?
They changed her (and Morris') appearence, in order to make them more mutated than Leela, otherwise the "least mutated mutant"-thing wouldn't hold up. In show explanation: continued mutation.
