Just watched the pilot again and caught the shadow of Nibbler under the desk as Fry is frozen. Has this always been there or was it entered later as the show went on?

It was always there. (Though you'll notice in AOI 1 it's gone. Hehe)

There's been an awful lot of discussion about this in various threads... try entering Nibbler's Shadow (Or something similar) into the this forums search engine to find a whole swag of threads about it (yes, I'm very lazy not to link them).

Also, in Jurassic Bark, Nibbler's Eye-Stalk can be seen peeping out of the trash can.
