After watching Leelas Homeworld and finding out she was in fact a mutant, i decided to watch this episode. In the scene where the mutants are talking about alchupin....oh stuff it, the monster, there is a far away shot and there are 2 mutants that are both cyclops. Was this a clue to Leelas origins early on? and did the writers plan ahead and place them in for fans to spot them?

I think the writers did plan ahead, also you can find the character designs for Leela's parents in the Season 2 DVD Image Gallery. Both are labeled "2ACV01".

And if you listen to the audio commentaries to "I Second That Emotion" you'll get it confirmed. They wouldn't say it out loud (to avoid spoil future episodes for people (heh, who are they trying to kid?)), but decided to give a sound if something "secret" came up, and as soon as Leela's parents walk into the picture the entire group goes wild.

Although there is also a model sheet for Leela's parents from Season 4 on the S2 DVDs...

I think the writters planed ahead.
If the writers didn't plan ahead we wouldn't have the show where it is now (dead)
All shows plan ahead. As the series goes on the show has to revisit things that they introduced but did not elaborate on.

Yes, her parents were there in the top left corner of the sewer when the song began, and yes it was planned ahead by the writers, just like Nibbler's shadow. Honestly - could this topic really delve any further in to this than it did within the first 3 posts?

Also in the commentries alot is (who's name i cant recall now) is a Series Director or Director of the Series , something like that anyway, but surely one of his jobs is to make bits and clues appear and get solved throughout the running of the show?
So they must plan basic plots to whole seasons when creating the show? 

did any of that make sense?

I can also see a change in design.  The original design had her mom with regular arms instead of the tentacles and her dad with a regular jaw.  Just wanted to point that out.

No, because you see a flashback to Leela's birth and they look the same then. Unless of course they started off with tentacles and a wierd mouth, mutated to having arms and a normal mouth and then mutated back. Also, the three armed mutant seems to have grown an extra ear for this episode.

morris' jaw looks normal when its closed so that's not a mistake. and its possible that what you thought was normal arms on munda was actually the sleeves of her dress. We never saw her hands in ISTE
