In "I second that emotion" its clear that Bender doesn't know what a toilet is used for because when he's trying to flush himself down the toilet to get Nibbler, he says
"What do humans design this thing for anyway?"
But in the part where Leela asks him how he could do such a thing he says
"Well I had to lift the seat up first, that was the first little annoyance am I right men?"
But if he didn't know what the toilet was designed for, he shouldn't know why guys lift the seat up  :)
If that makes sense..I'm sorry if its complicated to understand   :)

After flushing Nibbler, Bender walked by a magnet and got that part of his memory erased.

And hey... this looks kinda like a Weird Scene.

Sorry about putting it in the wrong forum  :) I wasn't sure if it was a weird scene or whether it was just about Bender so I'm sorry about that  :)

Bender can't use 'em anyway. He excretes bricks and that'd clog up the toiler anyhow.

This sounds like the title of a disturbing musical episode of Futurama.

His sub-par Human Relations unit knows--from watching too much telly--that male meatbags leave the seat up and female sausage links leave it down, in a ritual of mutual annoyance. However, before The Cyber House Rules (when he had one installed for the orphans) he never saw a human ON the crapper (why would he?), and was revolted by the frequency with which these spew-chimps splatter their own nests with filth. Observing Fry--his first human friend--he probably assumed they all went in the bushes or behind the couch or straight in the garbage can.

(Shameless self-promo time, kids! A suspenseful moment from my in-progress fic.)

Leela: (starting to panic) "FRY!!!"
Fry: (looks around, grabs Bender's door) "Uh...uh...Bender! Let her use yours!"
Bender: (slams door shut) "Haaa-aaaaah! Piso mojado, you oozers! Fuera de servicio!"
Leela: "Oh, no, I can't--OH GOD DON'T LOOK AT ME!!!"

He did use it, the human way, in "AOI 2".

Now *here's* weirdness - in 'The Deep South' the PE ship's toilet was established as being to the starboard, right behind the bridge door. And in several episodes (visit PESS at ANSTATMAW for examples) Bender is seen heading that way!

Personally, I think that's where he goes to read the newspaper...  ;)

...or the latest issue of Big Butt Fem-bots.

"Bender, are you jacking on in there?"
"NO! Don't come in!"

There's more to this aswell. In I, Roommate Bender doesn't even know what the bathroom is, yet in Godfellas he knows how to ask Where's the bathroom? in binary.

Perhaps the toilet was a quick way to the galley earilier?
And then they installed the ladder hatch in the bridge and removed the toilet perhaps? just a thought...

Well, with Bender's cooking a direct access between the galley and the toilet would be a good idea.  :D
