In Why Must I Be A Crustacean in Love, we learn  that Decapodians die after mating, yet in that episode where zoidberg eats the flag, (I forget the name), we see a flashback where his folks lay a jewish-mother style guilt trip on him about being a doctor. Was he adopted or what?

It was his aunt (if you listen carefuly she even talking about his parents in graves)as Sarge marton confirmed.

He said the names of his parents...he never said they were still alive. I don't know why that scene is even an issue.

I would guess that the three names =  Mother, Father, and aunt that raised him.  Go here for more discussion. (AKA: This has been done before)
