I don't know what the three reamining games are but, once they're up, could someone point out to me where each of the references are in the ep?  Most of them were clearly visible but, for example, I couldn't tell you where the Doom reference was.  Thanx.

That old fast-food game was called "Burger Time" and colored keys were also part of Duke Nukem 3D, but thank you, that's a great list!

Well, he first appeared in Hell is Other Robots, and I know that's Episode 9 of Season 1, making it 1ACV09.

I'm pretty sure he appears in the background in Crimes of The Hot, which premiered McSeason 5...and that's from S4...no idea what the code is though. I'm sure he must appear in more than that...

Well, it's been 24 hours and no one has answered correctly (though Cube_166 was on the right track).  So what is the connection?  Each was the first new episode to be shown in a particular year:

1999: "Space Pilot 3000"
2000: "Why Must I Be a Crustacean in Love"
2001: "Parasites Lost"
2002: "Anthology of Interest II"
2003: "Kif Gets Knocked Up a Notch"
