Hooray! New Futurama fan here!

Just started watching the show on Netflix and I noticed the episodes are in a different order from the air dates and dvds.

Just wondering if I should follow the order of the original air dates or should I just go along with Netflix's listing?

Will I miss anything involving the continuity of the storyline or miss out on jokes that refer to past episodes?

You won't miss anything continuity-wise.  They're in the same order as on the DVD's on Netflix.

There aren't many episodes that need to be watched in order, but CGEF have a production order list... take a look. Might be helpful.

I agree with futurefreak, for the most part. The only episodes I would really suggest you watch in order are "The Day the Earth Stood Stupid," "Roswell That Ends Well," and "The Why of Fry." And it would probably be more fun if you watched "I Second that Emotion" before "Leela's Homeworld." There's a subtle continuity to the rest of the episodes, I suppose ("The Devil's Hands are Idle Playthings" references something from "Parasites Lost"; "Love and Rocket" has a cameo by a prominent component of "I Dated a Robot"), a sense of time passing--but you're not really going to be spoiling anything for yourself if you watch the series out of sequence.
