the why of fry:you see nibbler blowing into the freezer,fry blows himself(sounds rude huh?),gets himslf frozen or fry tries to save himself but does no change.
i would say space piolet 3000 because you only see niblers shadow but thats too obvious.

This is my offical last guess:

The Why Of Fry is the odd one out. While on the I.C. Wiener call, Fry sits down and says "Here's to another lousy millenium" in JB and SP3k. But not in TWOF.

That's the last solution I can think of.

hmmm, I dont think "Nibbler" is a really good clue then.  Since it has to do entirely on Fry and his actions

Brannigan, Begin Again is the odd one out because in the other three a change was made to the PE ship. In Love and Rocket - updates on the ship including voice, The Deep South - it was given a fish tail, and in The route of all evil - the ships color was changed to red.
